The new SHIELD has nothing like the resources it had when it was caught in a stranglehold with Hydra. But the world still needs a SHIELD, especially now, when Hydra still has pockets of itself scattered all over the place. And Bucky has decades of experience as an operative working with minimal support (at least, support that's there to help her do the job in front of her, as opposed to controlling her and reining her in at the end of the day), plus a personal incentive to clean up some of the messes she helped create, even if she wasn't quite herself at the time.
It just makes sense to let her do things her way, which is why she's not even certain how she got into an argument with Coulson about letting her just be captured and work her way through the Hydra compound she currently can't even touch from there. Especially when she's trying to talk through one of the strange-as-hell communication units that uses some kind of sub-vocalization bullshit to let her talk to him without actually talking. "Look, your shrinks cleared me. Even if they know who they've got, there aren't any triggers left in my head they can use against me. I won't be risking giving them the Winter Soldier again."
